I have an iphone 5s with only 16gb of data. I have thousands of pictures on my phone. I uploaded them to iCloud so that I could save the ones I have, and so that I could delete the ones on my phone. Are there any apps in which I can store my photos and delete them on my phone as well.

You can use image Capture to import to your Mac or iTunes sync to sync with PHotos on your Mac then delete from the Phone - if you use iCloud PHoto Library all deletions (and all other changes) made on any device are made on all devices - with ICPL if you use Optimized photos on devices with limited storage you should be OK
